Movie back up problem

I’m trying to back up the movie Alien SE, the one with the director’s cut. I used dvd decryter to extract the main movie from the disc, I did have anydvd running. Then used ifo edit to strip away the unused audio. Finally, used dvd2one to burn it. The quality was excellent, but while playing the final result, the movie would start repeating chapters.
Somewhere along the line I ended up with 41 chapters, from a movie that only has about 21 chapters. Any suggestions?

YOU DO NOT STATE WHAT REGION DVD NOT THAT IT SHOULD MAKE ANY DIFFERENCE I HAVE ALWAYS USED DVD SHRINK WITH ANY DVD 5960 VERSION RUNNING IN THE BACKGROUND BUT I HAVE DVD Region+CSS Free RUNNING IN THE BACKGROUND NEVER HAD ANY PROBLEM WITH THIS COMBO IRRELEVANT IF YOU CHOOSE ALL THE CONTENTS OF THE DVD OF JUST THE MAIN FILM HOPE THIS HELPS YOU DVD GURU SILVERSURFER
