That's pretty bad... I start using CD-Mate for a while, till CloneCD will be able to make perfect copies, and the profiles are correct...
CD-Mate did the job with his SaveDisc 2 profile... CloneCD supports only up to SaveDisc 2.6x, using the default Game Profile...
