As you may have seen, we had a detailed discussion regarding Split in a separate thread - Split backups still won't play on most standalone players.
I always leave the menus in when using Customize, so I haven' t seen the problems you are having, but.......I did have the same thing happen to me once (skipping to final chapter) when I removed previews & other titles that I didn't want. When I left them in it worked fine.
