I had the same problem in the past too.
PowerDVD shows up fine, but not on dvd player. But then when I try playing on
WinDVD or Showtime, no button highlights. This comes to show that software players are very lenient and are not 100% trustworthy. Standalones are the real test. Even then, some standalones are more lenient than others. Sony is the strictest of all as it conforms to DVD specs. It turns out the problem is the button info in the VOB, but that has been fixed in several past versions. There's no problem now. Check the development history page for more details.
With this said, what version are you using?
I need to see what you're seeing so I have an idea of how you're editing menus. Could you convert to still all the original menus (the source before any editing), disable the audio in the menu domain, hide everything that is not related, export, zip ALL IFOs and menu VOB, and upload to some file hosting site, e.g. savefile.com. Also, upload the original DLP files so I can test. Then could you describe in details again how you replaced the menus and where they are specifically. And which useless VM commands did you delete?
