Correct - CloneDVD2 does not work on it's own with copy protected discs. You need another piece of software to remove the protection - this could be AnyDVD (my preference),
DVD43, DVDDecrypter and others that I have forgotten!!
I would still say that it looks like bad burns - might be worth creating a test disc with CDSpeed and scanning it for errors - that will give you a definitve answer.
